I would say a tuner & intake combo is a good place to start off with. It will clear up a lot of the throttle lag the new stangs have and you can firm up your shift points too if you have an automatic. Can't say much for the GT side but I know that plenty of people have said the V6 auto tranny shifts like a Buick Centry off the lot!! I believe the V6 auto and the V8 atuo are the same trannys too. A tuner will clear that right up. I would recommend a SCT xcal 2 for the 05's and up.

A. T-lok or a Detriot True trac (hold up better than tlok)
Gears will give the bottom end some pep too. 3.73's 4.10's

Powerhouse has aluminum driveshaft for GTs and V6's!!! 20lbs I beleive.
They also offer a good set of fixed lower control arms and a fixed upper control arm. Here is the link....
http://powerhouse411.com/catalog/index.php?main_page=index&cPath=1_3_19 They also have a kick ass turbo for the 05 GTs and V6's. They just released the V6 ones for public I believe.

Exhaust. For the V6's I would stay away from magna flow. In my opinon they don't justify the 4.0's. I would go with Flowmaster but make sure its the American Thunder muffler. ( its a black muffler) Sound good on the 4.0L with a H or X pipe of course. There is no loss going to duals eather, pretty much been proven through other forums so I wouldn't worry.

Headers for the 4.0L I would stick with JBA . The macs always have problems fitting from other peoples experiences. I have not heard nothing on the long tubes though.
